Poster presentations at ISMB 2020 will be presented virtually. Authors will pre-record their poster talk (5-7 minutes) and will upload it to the virtual conference platform site along with a PDF of their poster. All registered conference participants will have access to the poster and presentation through the conference and content until October 31, 2020. There are Q&A opportunities through a chat function to allow interaction between presenters and participants.

V-pipe - viral genomics pipeline - applied to SARS-CoV-2

Short Abstract: Next-generation sequencing (NGS) of viral genomes is now the method of choice for analyzing the diversity of intra- and inter- host virus populations, including epidemiological studies and individual treatment optimization in clinical virology.

V-pipe provides a data analysis workflow for clinical applications of NGS data obtained from viral genomes. The pipeline assesses data quality, performs read alignment and infers intra-sample viral genomic diversity: single-nucleotide variations and haplotype assembly.

In this poster, our team presents applications of V-pipe to SARS-CoV-2 research.

V-pipe is used to fully automate the processing of raw reads data produced by Swiss national sequencing effort on samples obtained from SARS-CoV-2 viral tests. Quality checks are automatically performed at each step of the pipeline, and passing sequences are uploaded to repositories such as GISAID enabling downstream phylogenetics analysis by other members of the task force such as the Swiss build of Nextstrain.

In addition to that, our team has also focused on the visualization and reporting generation to assist the analysis of intra-host and whole cohort diversity of virus variations, e.g.: reports enable easy exploration of SNVs and visually situate them in regions of interest.
